2.4L SOHC 4G64 four-cylinder engine: Standard in the GS and GS Spyder trims, this engine produced 147 hp and 158 lb-ft of torque for the 2003-2004 models. For the 2005 model year, the engine output was 147 hp and 158 lb-ft of torque.

3.0L SOHC 6G72 V6 engine:
- 2003–2005 GT Spyder: Equipped with this engine, which produced 210 hp and 205 lb-ft of torque.
- 2003 GT Coupe: Featured a 200 hp version of the V6.
- 2003–2005 GTS: Starting in 2003, the GTS trim used a 210 hp version of the V6, equipped with a variable-length intake manifold (MVIM) and higher compression.
- 2003: This year saw the introduction of the performance-focused GTS trim, which had a more powerful 210 hp V6 and slightly restyled front and rear bumpers. The base RS trim was also available.
- 2005: The RS trim was dropped for this final year of the 3G Eclipse. A limited-edition “Remix Edition” package was offered on the GS trim, which added features like leather upholstery and special badges.
- Manual transmission: Owners of manual transmissions, particularly on V6 models, have reported issues with shifting difficulty and grinding, which may be caused by synchronizer problems or excessive metal flakes in the transmission fluid.
- Charging system: Issues with the charging system can occur, such as a fusible link failure causing a power loss or a battery drain.
- Stalling/rough idle: The V6 engine is susceptible to stalling and rough idle issues that can be caused by vacuum leaks, a failing idle air control valve, or throttle body problems.
- Exterior door handles: The exterior door handles are known to break.
- Brake pedal pulsation: Some owners have experienced a pulsation in the brake pedal, which is often a symptom of warped rotors or other brake issues.
- Sunroof: Some coupes with a sunroof have experienced issues where it gets stuck or has difficulty moving.
- Clutch: Rattling noises and vibration from the clutch when starting from a stop are reported issues on manual transmission models.
- Passenger sun visor: In 2015, a recall was issued for 2000–2005 Eclipse and Eclipse Spyder models. The passenger-side sun visor could detach during an airbag deployment.
- Fuel system: Recalls were issued for certain 2003 and 2004 models due to potential fuel pump issues that could cause a fuel leak.
- Fuel tank bracket: A 2008 recall was issued for 2005–2007 Eclipse coupes and 2007 Eclipse Spyders for a faulty fuel tank mounting bracket that could lead to a fuel leak in a severe collision.
